The 63-year old Manager made his exit after Saturday's 5-1 defeat to Stuttgart, which was the third defeat in five, falling five points behind Bundesliga 2020/21 toppers and German Champions Bayern Munich.
After two years at the Westfalenstadion, Favre led the Black and Yellows to the last 16 of this season's Uefa Champions League.
Favre's assistant Edin Terzic will be in charge as interim Head Coach until the end of the season.
